Description

This serie contains list of motif instance generated by scaning the Arabidopsis thaliana genome using all the PWMs available in the JASPAR_CORE_ 2016_plants collection. The score limit was set to a score corresponding to a pvalue of 0.0001, using genome backgroud frequencies of 0.32, 0.18, 0.18, 0.32 for A, C, G and T respectively.

The sample description is composed of the PWM ID as reported in the original collection together with the factor name.

Technical Notes

mm9 genome assembly was scanned with each log-odd PWM independently using PWMScan using a pvalue threshold of 0.0001 and background frequencies of 0.32, 0.18, 0.18, 0.32 for A,C,G,T respectively. Motif instance coordinates were then converted to sga format by considering the middle position of each hit as the motif coordinate.
